In 1980, His Excellency Rubén Buitrago Trujillo, the third bishop of Zipaquirá, asked the Canadian Province of the Society of Priests of Saint Sulpice to found a first seminary in his diocese. In accepting this invitation, the Province of Canada appointed as the first Rector Fr. Alfredo Botero Maya, PSS, who assumed the leadership of the seminary with a team composed of Sulpicians and priests of the diocese in January 1981.

During the first year, the Seminary received 28 seminarians and it reached approximately 130 in the late 1990s. The rectors were Fathers Carlos Ballén, PSS (1987) and Manuel Bautista, PSS (1994).

The Seminary has been directed by the Sulpicians for 18 years, until the end of 1999. Subsequently, the priests of the Diocese of Zipaquirá will direct the Seminary.

In December 2007, the Provincial Council has agreed to respond to a request from the new bishop, His Excellency Héctor Cubillos, of an ad hoc collaboration with the Diocese of Zipaquirá. The Provincial Council has appointed Fr. Hernando Chitiva, PSS as rector from January 2008.  Since January 2011, Fr. José María Castro, PSS, directs the Seminary as a new rector. His team is composed of six priests of the diocese.

At the beginning of the academic year 2009, the Seminary welcomed 57 seminarians (56 for the Diocese of Zipaquirá and 1 for the Priestly Fraternity). The intern seminarians (54) are divided into three cycles: propaedeutic (14), philosophy (19), and theology (21). There are also 3 seminarians in the pastoral year.
